See if you can right-click (control-click) on BibDesk and choose "Open" from the context menu. If you have an administrator account, my understanding is that you can still bypass the Gatekeeper notarization check. If not, you might be able to remove the quarantine flag using Terminal, but I'm not sure if that will take care of the problem. Please let us know if this works or not.
