Thanks, I’ve succeeded doing it with the script LinkedFilesToFields.applescript 
I’ve downloaded from here: https://github.com/andriusvelykis/bibdesk-scripts

I’ve changed the settings of the script so that the file field was named "File" 
and then “manually" (Find & Rename in text editor) renamed fields File-2, 
File-3 etc. to “File” (where there were multiple files linked to the same 
reference). Also, the path in thse script was set to be absolute, the relative 
one (in the style of {./aaaaa.pdf} ) was not recognized by Zotero.

Afterwards everything went smoothly.
