Thanks for the responses on and off list. In case this comes up again
for others I used what I learned to write a small command line utility
to translate the Bdesk-File entries in a BibTeX into File entries:

This allowed me to import the BibTeX file into Zotero while preserving
the links to all my PDFs, EPUBS, etc. I also wrote a short blog post

I've been so happy with my years with BibDesk. Thank you to all of you
who have made it such reliable and useful piece of open source software,
and friendly user community. If it was available for Ubuntu I would
definitely still be using it.
