I haven't had to deal with it, as my Kleen Kanteen is a snug fit in my (cheapo Zefal) cage.
What I'd suggest is wrapping the bottles with some leather or cork bar tape. I'm guessing you don't want to do much to affect the aesthetics of the Nitto cage, right? Otherwise, a bit of strategically placed bar tape in a couple of spots on the cage would probably do too (and could use up scraps of tape that you might have around).
