First, there is an amount at the federal level budgeted to states for "Transportation Enhancements" which can be used for funding bicycle infrastructure. However, the states have the ability to trade dollars between a number of road-related funds. In fact, our elected state officials recently voted to reduce spending on Transportation Enhancements in order to fund more road building. Gov. Doyle did not veto the changes! Short answer: yeah, there's an allotment for bicycles, but its really up to the states to determine where the money goes.
Second, due to a pretty high pedestrian/bicyclist injury rate, I recall that La Crosse was actually pretty high up there on ped/bike spending per person - comparable to, and possibly in excess of, what is spent per person in Madison.

Make roads safer for bicycle riders

A portion of every federal dollar spent on roads is reserved for bike and
pedestrian travel. The La Crosse district DOT leaves most of it unspent.
There is no space right of the white line on Hwy 33, or on most county
highways for that matter. One car accident and we need a new highway or
intersection. One bicyclist's death is ignored.
