I couldn't figure out where they came up with 12 museum, so I went on line
to try to find them.

The obvious ones are:
Veterans Museum
Historical Society Museum
Chazen
Madison Museum of Contemporary Art
Children's Museum
Geology Museum (UW Campus)

Then there are a few that others may not think about as museums, but may be
members of the American Association of Museums, or are traditionally listed
as museums:
Henry Villas Zoo
State Capitol
Olbrich Gardens

A few others that were included somewhere:
Overture Center - including the James Watrous Gallery
Aldo Leopold Nature Center
Mustard Museum (although that is in Middleton.)

I found a few places on campus listed that I would find it difficult to see
as museums. They are more like collections that might have displays once in
awhile, like the textile collection, rare books at Memorial Library, etc.
