my qmail list folder has almost 10k messages in it, and it works just fine in 
squirrelmail.  What filesystem are you running for your mailstore?

I'm using:
squirrelmail devel-cvs (updated whenever I feel like it)
bincimap 1.2.8final
reiser3 for my mailstore.
