Are you sure that message wasn't deleted by POP3 when you checked it? Are you using Maildir++ or IMAPdir? Try checking the Maildir manually:
ls -l /home/vpopmail/domains/domain.com/user/cur
or whatever the path is. If the mail is indeed there, try checking your bincimap.conf file and make sure the settings (especially "Path") are correct.
