Isn't this a typical job for procmail?
I never worked with it, but from what i understood it is used for such
things.

I'm imagining a fairly generic way to do it would be to have a ".hook"
file in a maildir which contains shell text to be executed when e.g. a
message is filed there. Then, I'd just have to drop misclassified mails
in a falsepositive/falsenegative folder.
