This is certainly not the desired behaivour (I think). It sounds like something has
been marked as transient when perhaps it shouldn't be.
Can you let me know which version of BioJava you are using?

Is there any issue that would cause Features not be written to file with
standard Java serialisation? I am writing SequenceDB objects, and
everything seems fine upon loading, except that the sequences have lost
all the Features placed on them. Any ideas?
