I'd guess there is something in the regular docbook schema that is not
defined in the RelaxNG schema.  In your first example your DTD is the
Oasis standard DTD :
<!DOCTYPE book PUBLIC "-//OASIS//DTD DocBook V3.1//EN" [...

in your second you leave that out and use the RelaxNG DTD.

My guess is that it's not buying some declaration that's left over.  You
might have to create a custom local DTD that has both types of
declarations.
