It sounds to me as if you have a problem with the environment settings
not getting exported. They are fine in a shell, because you have your
.bashrc, .login, .tcshrc, .zshrc or whatever in which some environment
settings are done. I had the same problem, and it was solved by calling
the needed things with a shell command.
