I've seen this sort of thing happen when the X server thinks i have a wheel-mouse (i.e., a mouse with a scroll-wheel for the middle button, such as a Microsoft Intellimouse or Logitech MouseMan Plus), but in reality i have a regular three-button PS/2 mouse. The place i used to have it happen most often was on a laptop where i occasionally used an external USB mouse with a scrollwheel. I had set up the USB manager daemon to reconfigure the X server to for the wheel-mouse when the wheel-mouse was plugged in, and for a regular PS/2 mouse when the wheel-mouse was unplugged. If i plugged in the wheel-mouse, subsequently restarted the X server, and then later unplugged the wheel-mouse, the builtin PS/2 mouse would move to a corner, cringe, and rock back and forth, just as you describe above. In short---check your X server configuration and make certain it thinks you have the sort of mouse you really do have.
