Or better yet, the next time you see two instances, instead of
quitting one of them, go to Terminal and enter the following command:

ps -x | grep Quicksilver

This should spit out various bits of info on any processes you have
running that contain the name "Quicksilver"  In that info you should
see a file path for each instance.  If they are the same then you
have to instances of the same application running.  If they are
different, one of them will lead you to a duplicate copy of
Quicksilver that you can safely remove.
