Ha ah ! I have news ! As I suspected in my first message, it has to do with “Enable access for assistive devices” in the Universal Access part of the SystPrefs. When the bug happen (loosing the modifier-only activation), simply disable “Enable access for assistive devices” and it comes back ! (the modifier-only activation :D)
That's all I can do : I've narrow down as much as possible the issue…
