Try quitting Quicksilver, moving ~/Library/Application Support/ Quicksilver to your desktop, and restarting. This will reset all your preferences to default. If that fixes the problem, you simply need to set your preferences back up again (dragging Catalog.plist from your old settings folder back into your new settings folder is a good idea to speed up this process). If not, try installing a new copy Quicksilver. Once you have no more use for the old settings folder, you can trash it.
