I haven't heard of QS starting two instances. There must be something on your machine starting it twice. Do you have it set to start at login? There's a QS pref for this and of course you can look at the login items in the OS X Account System Preferences.

i had QS in two places in my downloads folder and in apps. When i first started in downloads folder (usually i start an app first from the download folder just to see whether i must use this) i may have turned start at login on....and then i copied it to apps folder.....i unchecked "start at login" for the one in download folder and now everything is fine

Here's a list of the weird behaviour due to this (if anyone finds such behaviour, probably he has the same cause):

All triggers launch twice
Pressing Cmd-Space (hotkey for invoking QS) toggles between the two QS command window (which i found good----i could see my penultimate search by toggling)
Quitting QS does not quit it (bcoz one quits and other remains open)
