You are right, Create File... isn't playing nicely with URLs. I suggest installing the Services Menu plugin. Then you will be able to use TextEdit's New Window Containing Selection action to create new files for your lists of URLs. It means you will have to manually save the file from TextEdit the first time. But once such a file is first created, you can add more lines to it using the Append To... action (which works just fine with URLs).
