Are you using the new TextExpander? This seems to be an issue with version 3, likely due to the switch from prefpane to application. Another HUD app I use, DTerm, causes TE to send expansions to the underlying application, just as you described.
I'm sure the TE team is on it, though you might want to shoot them an email. In the mean time, switching back to version 2 should work around it.
