This is a known bug that we're trying to fix. The current solution is to have the clipboard window hide at the side of a window. If you activate it, then drag it to any side of the screen, it'll slide away and hide on the edge. This'll stop the weird popping up all the time.
I have "Clipboard History (show)" set up as a trigger. Make sure you have the action enabled in the prefs. You'll probably also need the shelf module installed, and check the catalog prefs (under Quicksilver) that you have the 'clipboard history' object checked under 'shelf & clipboard' Hope this helps.
