Not seen that problem before. Try checking in your ~/Library/Application Support/Quicksilver/Plugins/ folder that you don't have duplicates of any of your plugins. You could also try downloading the clipboard and shelf plugins from QSApp.com/plugins - if QS asks to relaunch after they've installed you'll know they've been installed properly.
Are the clipboard and shelf working fine for you?
