So the clipboard history is empty every time you boot? And then it starts filling again once you start copying things?
Are you sure the window is showing the clipboard history? The same window can also show a thing called "Clipboard Storage". It says so on the top of the window. See this picture: http://henningj.com/clipboardStorageSwitch.png To switch back to the clipboard history, first click the gears dropdown thingy, then click "History" (also shown in the picture). If this isn't the problem, can you check if there are any messages in the console while starting Quicksilver? Also, try quitting Quicksilver and starting it again and check if that also clears the clipboard history.
