There seems to be an issue with comma-selected objects that are made into 
an command object using ⌃⏎.

QS produces the correct command object, but also leaves all but one of the 
comma-selected objects in pane 1. This makes 'Save Command to File…' 
unavailable in pane 2.

I had to copy 'Save Command to File…' in pane 2 (which I found by using ⌃⏎ 
on a single object), create the comma-selected command object, tab round 
and delete the comma-selected objects, then paste 'Save Command to File…' 
into pane 2.

Once saved, the command file works across restarts of QS.
