If you open up Quicksilver's 'Preferences' and go to the 'Catalog' pane, that shows you everything that Quicksilver searches. The Safari bookmarks will be under the 'Plugins' tab. If you disable it there, you will not see all your bookmarks when you search using Quicksilver.
