All data stored in the clipboard and history is stored in files in
~/Library/Application Support/Quicksilver/Shelves

It is not encrypted in anyway, so it's not recommended to store
confidential data on either.
If you go to the Clipboard preferences <http://qs.qsapp.com/clipboard> you
can specify applications that you want Quicksilver to ignore (default is
just Keychain), so that when you're copying from these apps data is not
added to your clipboard.
