There are some applications which are excluded by default from being added to the QS clipboard (for security purposes)
Go to the Clipboard prefs and make sure that the apps you want to add to the clipboard from aren't listed there. Also, try re-starting Quicksilver, and reinstalling the Clipboard plugin.
