This is already possible.

If you go to the triggers preferences and select your Cmd-T trigger, then click 
the 'i' button in the bottom right hand corner of the window, you will open up 
the Trigger settings.
You will see there is a tab called 'Scope'. Click it, and change the scope drop 
down to 'Disabled in Selected Applications', then type 'Adobe Photoshop CS6' 
(or CS5 or whatever).
Close the window and the setting will now take affect. You can list many 
applications, not just one.
