If you installed the recent update to the Terminal plugin, your preferences may have adjusted the Run Text Command in Terminal action so that it appears for applications. I think this is a bug, and I expect the developers will fix it soon. In the meantime, you can just drag the Run text Command in Terminal action down to a lower priority in the Actions list in the main tab of QS's preferences. So long as it is lower than the Open action, things will go back to normal for you.
