Hmmm… I have a dual screen set-up whereby my old 30” monitor is to the right of my iMac and is set up as my primary screen. I dock the QS (version 1.2.0 400F) clipboard and shelf to the right hand side of this display. Across reboots, Yosemite keeps adding extra Spaces and changing my desktop pictures back to Yosemite defaults. FWIW, I did a fully clean install of Yosemite and all my apps etc.

When the windows are docked, they still exist off screen. My guess is that the OS thinks there are windows over there that need a space to live in, so it’s creating one. Just a theory, though.
