Enabling the Dock icon might do that. If not, I suspect changing the app to make it like that would probably break 100 more important things.

I do see that when activating Quicksilver the previous applications title bar stays selected. So the "current application" isn't changed.

Yeah, I don’t know what state that is. The app appears to have focus, but doesn’t receive keystrokes. I have a trigger for “Previous Application ⇥ Open” bound to ⌥⌘⇥ to get the application properly focused.
