The change was made because the majority of the community (at least those that provided input) don't want to install X into /usr/X11R6 any longer. So, we don't hard-code the installation location to that directory any longer. Instead, for packages that expect X to reside in that directory, we ask you to ensure the compatibility symlinks are created so the package will work as expected. Hopefully, that clears things up for you.
