What /tools/* references? The wrapper scripts don't contain any references to /tools. The only /tools references are in grep_all_regular_files_for, forall_direntries_from and bash_profile. All of them are harmless. There's especially no need to remove /tools from the first 2. The problems you will face are insignificant and their solutions will be obvious to you (provided you have studied PART 1 of the hint thoroughly and have at least read PART 2).
