2. XMMS doesn't show up in the applications menu, even if I copy the
xmms.desktop file to /usr/share/applications

Try this one, you'll need to put xmms.png in /usr/share/pixmaps or choose a
different icon

[Desktop Entry]
Encoding=UTF-8
Name=Xmms
Name[en_GB]=Xmms
Comment=Mp3 Music
Comment[en_GB]=Mp3 Music
Exec=xmms
Icon=xmms.png
Terminal=false
Type=Application
Categories=AudioVideo

3. Firefox always complains at startup that it isn't the standard browser,
it is registered as the standard browser though.

You can tell it not to check if it's the default browser. Open Firefox and go to
Edit> Preferences> General

And, is there a
firefox.desktop file to be put in /usr/share/applications or do I have to
write an own one?

Try this

[Desktop Entry]
Encoding=UTF-8
Name=Firefox
Comment=Browse the Web
Exec=firefox
Type=Application
Icon=Phoenix.png
Terminal=false
Categories=Application;Network;Internet;
