I use installwatch myself, originally using the now unmaintained hint for it. Works pretty well - it doesn't handle uninstalling gconf schema entries very well, but can report them for another simple script to remove. In particular, it's like your method, in that it avoids the permissions issues that have been appearing on the list so often lately. Hmm.. I wonder if you could use extended filesystem attributes for something like this? Tag each file/directory with the name and version of the package that created it.
