I think you should be asking Randy, who said the above quote. That said,
start in like any other fault.

chkconfig I would take to be a part of some source tree, as it
isn't in my 2 systems either. I do find chkconfig.pl in the kernel
source.

Post anything relevant from /var/log/XFree86.0.log, sys.log, or
the terminal you started X from. If you're using runlevel 5 switch
to 3 and then type startx to get going.

Poke around. X recompiled, so most things must be working. Is gtk
happy? Take it step by step. 

Is xcalc in /usr/X11R6/bin? Is /usr/X11R6/bin in the path for that
shell? Is any error line added to the console where you started X?
Does typing /usr/X11R6/bin/xcalc do it? Permissions? Memory
faults? etc. When you are worried it's easy to trip over your own 
shoelaces. Slow down and hunt. You're learning.
