After further investigation, I've narrowed down the issue. It seems that the conftest (checking for stack setup via sigaltstack) hangs when executing from a gnome-terminal (pts/0). From a console (tty2), it works fine, (even though Gnome is still running in the background). Anyone have any ideas on why this would be the case.
