It happens from the lxde logout. From a terminal it would be root anyway, which is correct.

Check your X session:

Check if polkitd and polkit authentication deamons are running:
ps -ef | grep -i polkit
Yes polkit  deamons are running

I recall that I had problems in the past because the
/usr/share/polkit-1/rules.d directory and it's contents
where not under polkitd user and group ownership.

There aren't any rules in rules.d.

There are ways listed on google how to hack around it, "edit files" which I never had to do before.
Same polkit version on other machines as well, which works.
