Am I right in saying that if I upgrade I will lose the enabled
unit files? I'm talking about the Systemd package here.

It isn't often that I say this, but I'm not 100% sure. I don't think
that it will, but I've never upgraded systemd in place.
If we can assume that systemd in BLFS is an upgrade, then I would say
that it won't lose the enabled unit files. They are only symlinks,
after all :-)

Rebuilding it again for extra functionality works quite easily, and does
change the unit files or any of the custom conf files
when installing you just need to go it rescue mode, before hand
