It isn't often that I say this, but I'm not 100% sure. I don't think that it will, but I've never upgraded systemd in place.

If we can assume that systemd in BLFS is an upgrade, then I would say that it won't lose the enabled unit files. They are only symlinks, after all :-)

Do you mean rebuilding it again over itself or upgrading to a different version

Rebuilding it again for extra functionality works quite easily, and does change the unit files or any of the custom conf files

when installing you just need to go it rescue mode, before hand
