.bat files are DOS batch files, so they are collections of commandline
DOS commands. So yes, you have to run them from the Run box.

In fact, you probably want to go Run, then cmd to get the command
line, then use it from there. You'll need either to specify complete
paths to the files you need, or change the DOS PATH system variable.
I'm assuming Perl is already set up on your system, or you have a
compiled executable.

Let me know how you get on. I do a free program called Accessible PDF
in the WebbIE suite of programs that uses the XPDF engine, which is
fine as far as it goes but doesn't handle complex layouts well.
