Anna, the system tray icons usually disappear when the program they are referring to is no longer active. You may already know this but the system tray is simply a sub-window which shows the computer operator exactly which programs are currently active at any one time. The contents of the tray changes regularly.

Is hide inactive icons checked at all? If so they should be unchecked. It's in the taskbar page of taskbar and start menu properties, accessed with alt+enter from anywhere but the desktop list view.
