The supply room has all the health in it.
The weapon room has the guns, both are important.
You need the weapons before you get the control room and the mine
control centre.
From podcast recordings, the control room triggers an extra part of the
story, and blowing the centre and completing all challenges after that
will trigger boss and other story progressions.
If you are still healthy enough, I'd try the weapons first.
