Semantic desktop technology might be interesting...
neksa.blogspot.com, the Google Summer of Code student for
Strigi+Chemistry. To extract InChIs from chemical documents (PDB, CML,
any OB supported format), but also PDF via OSRA, OSCAR. The idea here
is to make links between documents on the desktop, links between the
PDF describing a new protein crystal structure and the PDB file which
contains the data. A working demo is expected by the end of the month,
but will likely not contain OSCAR and OSRA, see his blog for details
on what's keeping that back.

And userscripts (Greasemonkey), of course, but that might under the
