Semantic desktop technology might be interesting... neksa.blogspot.com, the Google Summer of Code student for Strigi+Chemistry. To extract InChIs from chemical documents (PDB, CML, any OB supported format), but also PDF via OSRA, OSCAR. The idea here is to make links between documents on the desktop, links between the PDF describing a new protein crystal structure and the PDB file which contains the data.
