I had that problem when I built my Joomla site. I had to go into the GUI and enable AuthConfig, FileInfo, and Indexes overrides in the Allow Override section of the server Web Settings tab. It's a server-wide setting, so I can't answer the question of whether or not it's a good idea in your situation...
