It sound like you need to add the <copy_file/> to the file_info struct for 
libcudart.so.

then: before call boinc:

LD_LIBRARY_PATH=../../projects/test.test/
PWD=~/BOINC_6_6_40/BOINC/samples/slots/0

As expected, the "application runs" in one slot , but whitout the script,
boinc doesn't make sense about
the soft link in the slot 0: libcudart.so.2.3 (which points to
<soft_link>../../projects/test.test/libcudart.so.2.3</soft_link>)

with your script, the application takes libcudart.so.2.3 in the
project/test.test/ directory
