While I can't comment on what the program is doing, I can relate the symptoms. It's been a problem almost since boinctray.exe was added ( I believe to resolve an issue in Vista). It could be a conflict with another program but most of the 11 machines I'm running have very little going on except BOINC and the science apps. The problem is worse in XP but happens in Win7 also. Never used Vista so can't comment on that. Especially after BOINC has been running for a few days or more, when exiting BOINC manager the exit dialog fails to appear and boinc.exe is not shut down. Often BOINC manager fails to reconnect with the client when the manager is restarted. Killing bonctray.exe will almost always allow the manager to reconnect with BOINC. At that point exiting again will bring up the exit dialog and boinc.exe and science apps will be properly shut down upon confirmation.
Perhaps this isn't noticed by 99% of the users since they don't look in a task/process manager and are just assuming that BOINC has completely shut down when it hasn't.
