It's usually painless to upgrade. If you have 3.08, you can just overwrite the files with the new ones and any pages you have customized like your skin etc will be preserved. There are only rare occasions where some kind of helper script is needed. We did one at 3.04 and one or two in the 2.xx series. But hopefully no more...
There are other configurations possible. You might want to take a look at the two sections in this tutorial on multi-barn installations: http://www.boltwire.com/index.php?p=docs.admin.farms#multiple_barns It has some suggestions for how to deal with upgrades smartly. But I never use them. I just upload and dump, and almost never have a problem.
