I've got it fixed; I think it had something to do with my custom installation, and path issues in my index.php, but I've got it sorted out now. I had to pretty much add every path, url and dir array from the engine.php to my index.php to get it working.
I bring it upon myself, not being satisfied with the current directory structure, but I'm hopeful for the future release of 4.x.
