My first thought was The Strand, too. I have their website bookmarked and 
someone sent me a postcard of The Strand once. Here's their site:

Here's a couple my son recommended right off the bat:

The Strand - main store is at 828 Broadway - that's Broadway and 12th, just 
SE of Union Square Park.

Argosy is at 116 E. 59th, between Park & Lexington. It's in an area that you 
wouldn't expect it to be - lots of shopping around there.

He said he'll send more as he has time to get the exact addresses.
