I think I've had this problem before. You might have an incorrect catalog.xml in the directory you're running bjam from. When you change the directories in user-config.jam, you need to delete this.

I know, I've been deleting that before each further attempt, likewise doing a "bjam --v2 clean" doesn't help :-(
