Right, so what can I do instead? Apparently you can create sub-directories, so I can do that and then copy the files that way.

You are doing nothing wrong.  The reason why your BrailleNote does not
see your folder is because it has subfolders in it and the BrailleNote
is not able to read subfolders.  As a result, the BrailleNote will not
recognize that they are there.
